I had a chat with Niels about it, and he exposed some of what you're doing - logging SQL queries to see where there are too many, tracking cache misses for the query cache, stracing apache and mysql. This is a great start, and Niels tells me they've already identified a bunch on mysql queries that they've eliminated.
