Due to a bug in the server (see http://bugs.freedesktop.org/show_bug.cgi?id=12523), your xmodmap gets overwritten the first time you press a key, basically. I fixed it in the upstream X server, but I don't have a way to release simple bugfix updates here, so I guess we just have to wait until the next firmware update.
