Once you uncorrupt your filesystem, the /var/lib/apt part is easy to fix. The directory only contains files that are downloaded from the repositories, so you don't need to rescue them. Just make sure that you hve all the directories that apt-get complains about, likely /var/lib/apt/lists/ /var/lib/apt/lists/partial/
