I may be behind the times, but I've just found the option in Contacts that
allows you to search the Nickname field if it's been populated - if not, it
uses the name fields.

Under Contacts -> Settings -> Display Names

Using this you can set the device to search through Nicknames - this doesn't
quite solve the situation, however, since if Nicknames are turned on you can't
search for regular names for contacts with a nickname, but at least we know
that the framework is there already. Hopefully it shouldn't take too much
effort to get it working in the different ways that we all want it.
